Hello,
I have been having this problem since ks 6.1.1.
It is not a new problem, it has been happening for a while, It
has nothing to do with the size of e-mail that you allow through,
I have mine set on the maximum, and sometimes I will get the
total amount of e-mail downloaded, and sometimes I will get it
where 2 or 3 are missing.
There is no rhyme or reason why it does this.

Nope. They just disappear. And I checked my email settings, and
I can download some pretty large emails. I don't know what the
deal is.

Sometimes when I select my InBox to download my email, the BN
will say something like "there are 15 email on the server" and

will start receiving email. Then when it's done, it will say
"you have 13 new email." What happened to the other two?
Maybe those other two Emails are very large, and you have set
your
BrailleNote to only download Emails smaller than x kilobytes?
This option
should be in your Email setup menu. Are the missing Emails still
on the
server (i.e. can you download them with a PC)?
