Brian, If aI am not mistaken, the card that is not being formatted properly is a CompactFlash card and the formatting utility that you speak of is for SD cards. I must say that for use with SD cards it surely does a fine job. I had a situation where somehow a 4GB non-HCSD card lost 3GB of total capacity and I reformatted using the utility that you speak of and the capacity in its entirety returned.
