The lack of a windows folder and a kssd is nothing to worry about and is a result of Windows Ce6 and higher. As to the alarm sounds, you can only change that if you are using Eloquence when the alarm sounds, though I am not sure where the sound files would be on the Apex. Once I get mine I will be able to see how best to perform such hacks, if still possible, but until then I am afraid I can not be of much help.
