Hi,
Sounds like a memory address or a Flash sector problem. Try
copying the folder after a Warm Reset and see what happens.
On a related note, HW did say that they are aware of an issue
where the folder copy may repeat (that is, the entire SD card
content would be copied to your Flash Disk).

I copied a folder from an SD card to my Apex. after it was all
copied, seemingly, I got a 398 exception. something like that.
and
then a long number in the millions.
Does anyone know what I am talking about? and why it happens?
