Hi Louise, as far as I know EPUB is actually based upon a subset of the DAISY specification (cool, huh? A mainstream format is based loosely on the DAISY format that we've used for years!). I suppose that for simplicity, the BrailleNote simply designates these books as DAISY for this reason.
However, while EPUB books are supported, they're not very pleasant due to the very issues you've discussed, as well as an additional one which I've found where sometimes characters don't show up correctly. For example, I find that apostrophes tend to not show up properly which obviously disrupts the flow of reading. And yes, Humanware made the decision to push Eloquence in the book reader which I agree is a bit odd; this move started around 2009 with Keysoft 8. Honestly, you may find that your best bet is to convert the EPUB books to another format. While there are many many ways to do that, on your BrailleNote you can simply rename the .epub files to .zip, extract them to a folder of choice, and open up the HTML files in the web browser.
