You're right, when accessing the User Guide through the Options Menu, the cursor is not "tracked", that is, it does not move along with the Braille display windows as you scroll with your thumb keys. What I'd suggest doing would be to use the keyboard navigation commands every once in a while (i.e. SPACE with dots 4-5-6 or SPACE with dots 1-2-3 moves to the next and previous section of the User Guide respectively, SPACE with dots 5-6 or dots 2-3 move forward or back a paragraph respectively, SPACE with dot 4 or dot 1 move forward and back a sentence respectively, etc.) to position your cursor at more of a relevant spot. You can't simply route your cursor to a position or do a search, so that is the most efficient way I've found. Or, if you've forgotten to position your cursor, one of the most useful User Guide navigation commands will be that SPACE with dots 4-5-6 to move you forward a section or SPACE with dots 1-2-3 to move you back, at which point you can move by paragraphs/sentences to find precisely where you left off, but at least you can position your cursor to a new section with one keystroke, and your Braille display will obviously move with your cursor, so I suppose that's the most efficient way.
As for the difference in behavior with the User Guide documents in the KeySoft System Disk, the unit treats these like any other document, meaning one will be brought back to the last place read with the Braille display (although, again, the cursor won't be "tracked") when the document is reopened, unless something like a Reset is performed between openings of the document.
