Hey Craig-- I am not sure I have a specific answer for you, but I do have an impression and perhaps it will be helpful.
First off, I wonder if you've contacted Todd at WLL--the issues you've described seem like an awful lot of stuff for a 3-year-old machine (pump, p-stat, seals, etc.). My B2 is about 7 years old, and I have replaced the pump, and a couple of steam valve seals (plus normal screen and gasket). I only just replaced the shaft seals about 2 months ago for the first time. Never had to do the pressurestat yet. Anyway... The clanking sounds remind me of water hammer, and I think that might fit with your leaking seals that you mentioned below. And given the leak, you also probably have the answer to your "pressurizing at startup" comment--the machine leaks down after turning it off, and then when you turn it on, it fills the boiler with water to its present point--and that's why the pump runs (normal, by the way, but the change you've noted is what you correctly paid attention to). It would also seem that the leak is somehow allowing steam to form in your group--you shouldn't have to pull a bunch of water through to get rid of that--it shouldn't be there in the first place. I've done enough mechanical troubleshooting in my life to know that one thing frequently mimics another. So I would start with the known bad seals, and then try again. I would be willing to bet that it may cure some or all of the other symptoms. WLL or perhaps Chris Coffee should have what you need, though they are stateside.
