Could it be that the focal point (the point in the glasses where the eye is 
supposed to focus dead on, usually a midpoint of sorts) is slightly misaligned 
in the glasses?  This is dependent on your field of vision, and is never the 
same for both eyes.

The "focal point" (sp?) is what they measure when they're taking your order for 
the glasses.  This is the part of the exam where they put a contraption on the 
bridge of your nose that looks like a pair of binoculars, and ask you to look 
straight in the middle of a little point of light inside.  

Just a thought.. I've been there more times than I can count myself.
