I think at least part of the problem is in the BRLCAD_FUNCTION_EXISTS
and  BRLCAD_INCLUDE_FILE macros.  In them, compile flags are cleared,
thus we find a function or header but they won't work later because
they're not available with -std=c99.

The checks need to be made with the existing compile standard options.
