Sorry to meddle and not being able to advise on BRLCAD proper but 
as a developer of boolean operations on some other software I can
assure you that the only mandatory requirement is homogeneity
of the faces normals i.e. two adjacent polygons on a surface
should have normals "on the same side" an this is enough
to choose which part of intersecting surfaces is "inside"
the other (purported) volume.
