I have this problem too on a Debian Testing system when working in mate-terminal. Because brltty does not show this behaviour in a normal text console I think it is related to libvte. Samuel offered some patches in the past to fix more problems like this, e.g. problems with screen refreshing, lost focus and so on, and I think the problem you describe is one of the little things that still need to be fixed.
