I just updated to 3.12.7-200.fc19.x86_64 from 3.12.6-200.fc19.x86_64 
with no apparent issues with the console beeper.

Sometimes the volume of the beeper is controlled by the audio mixer.  
Might be a good idea to look at the output from the amixer command.
