Sure. The only risk would be oxidation from the airspace. I believe transfer of the beer will release enough CO2 to push most of the air out anyway. If you want to be careful, fill in the beer, add some CO2, let it (and the air) out through the overpressure valve, and add some more CO2. I believe most of us keg-brewers fill partial kegs, when ever we happen to produce beer in anything but exact kegfulls.
