I just checked with a fairly recent CVS AUCTeX and Emacs 21.3 on
Windows and I cannot reproduce the problem.
Does the problem occur on simple files like the following?
\documentclass{article}
\begin{document}
foo
\end{document}
"foo" would be changed to "%foo" and back again to "foo".
If the problem occurs only on certain files, maybe you can send an
example of such a file.
Besides, if you keep the mailing list copied, your chances of
receiving an answer and receiving it more timely will be higher.
