How do you fill your paragraphs? Do you select all of them at once and then issue M-q or do you do it one by one? I can reproduce your problem if I try to fill all the paragraphs together, but works as expected when I fill just one paragraph (which is what I usually do). I can reproduce this behavior also in AUCTeX 11.87, so it's not even so new.
