That's not a problem -- that's the way CVS is designed to work.  If
Entries.log exists, you *must* apply the changes in it to the Entries
file before processing it.  See the manual for details:

A clarification, please: when you say "you must apply the changes" who is "you"? Should that not be CVS? And if so, then CVS is not behaving correctly because Mariellen has pointed out that the tag command will not tag directories listed in Entries.log.

Or am I missing something?
