GNU diff already does that. Apparently that isn't working for your case. Perhaps if you can try running diffutils with a debugger on that case, you can see why. I suggest compiling with '-g' and without '-O' as that makes it easier to debug. Or if you have GCC 4.8 you can use '-g -Og'.
