Okay, lets start with something known. Close all running copies of Gnubg. In your home directory in the .gnubg folder can you rename your current gnubgautorc to something else like gnubgautorc.orig
Now rerun Gnubg. Gnubg should use all the internal defaults for everything. Can you try exporting to PDF now? (Do the numbers appear?)
