Ok, i created a workaround for this Apple-Bug.
Could you please try this version?
http://blinkenlights.ch/gnupod-dist/testing/gnupod20050724.tgz
After the installation, run
'gnupod_check.pl -m /mnt/ipod --fixit'
This will correct the not-playing files.
After this, run 'mktunes.pl -m /mnt/ipod' and everything
should work again.
