Hi Paul, I've seen pretty much the same behavior. Tracks that the ipod doesn't mark as new anymore are reset to new by mktunes.
Did you try to run gnupod_search.pl before gnupod_addsong.pl? I think that addsong doesn't call otgsync (which extracts on-the-go data from the itunes db and adds it to GNUtunesDB.xml) while "search" does.
