I'm not really sure what you are trying to do, but it looks like you ran the install script once in the package directory, and then changed your directory to somewhere else and ran it again.

The current version of Startup doesn't work for running the script from somewhere else than the package directory. Currently it only works if you run the script from the directory it is located:

./InstallGNUstep


I'll update the script so you run it from other locations, but for now, just run InstallGNUstep from the directory it is located in.
