Follow-up Comment #1:

This was hopefully addressed in CVS on 2004/11/04 and made it into release
0.9.4.
The problem originates when 'Command' is assigned to an "alt/opt" key on the
keyboard that sends 'alt' when shift not depressed, and 'opt' when depressed.
 (Many Apple USB keyboards have this feature.)

You prboably need to set the default GSModifiersAreKeys to YES, as in:

defaults write NSGlobalDomain GSModifiersAreKeys YES
