Follow-up Comment #1, bug #16371 (project gnustep):
Try doing
./configure --prefix=/data/usr/GNUstep
--with-config-path=/data/usr/GNUstep/Config/GNUstep.conf
The behaviour you're getting is in fact not a bug, since configuration files
are separate from data files.
