$ dd if=/dev/zero bs=`expr 512 - 69 - 2` count=1 >> your_file
$ printf '\x55\xaa' >> your_file

This should work, but it is better to do this by your assembler or
linker. See stage1/stage1.S in the source tree of GRUB, for example.
