defaults read com.apple.CrashReporter

I bet it says "developer", if you want the warnings to go away, you can run:
defaults write com.apple.CrashReporter '{DialogType=basic;}'
or
defaults write com.apple.CrashReporter '{DialogType=server;}'

Alternatively, you can run the application at /Developer/Applications/ Utilities/CrashReporterPrefs which lets you set the defaults with nice little radio buttons :-)

I don't think this is a bug in libtool, you chose a non-default preference for CrashReporter, and it is doing what you told it.

basic - show a dialog for gui apps (the default).
developer - show a dialog for everything.
server - never show a dialog.
