You have installed an older version of LilyPond that doesn't support double-clicking on .ly files. Please rerun setup.exe following the instructions at http://lilypond.org/web/download/windows.html. Note that the installer automatically will detect what packages needs to be updated and what you already have installed.
If you do it today, you should get LilyPond version 2.0.1.
