I recommend to use a precompiled RPM. As far as I can see, there's one available at http://lilypond.org/download/binaries/RedHat-9/ even though it's not linked from the web page.
Did you get any warnings or errors when running configure?
help2man tries to run the command midi2ly to create the man page, so your error message indicates that midi2ly doesn't work as expected. What does 'scripts/out/midi2ly -h' say?
You could try to run make -k so that make doesn't stop its processing after the first error.

I tried to inhibit this part of the building process but not successfully.
I must mention that I took care of installing all the required packages whith recent versions as required in the installation section of the web page. I am on a linux platform whith Red Hat 9.
I must say that I tried to install earlier versions of LilyPond an got various errors.
