I recommend you print the score out and examine it with a magnifying glass. If I examine LilyPond postscript output with evince (under linux), the barlines appear to stick out under the staff line at 200% magnification and they appear to sick out above the staff line at 400%. If I examine the pdf output, everything is fine (although some things are not anti-aliased). If I use gv or kpdf, there are slightly different nitpicks. If I print out the score, everything looks fine.
