This is because after-title-space is so much larger than between-system-space in your example. Since both of these spaces are stretchable and the after-title-space is much
larger, it gets stretched out much more. Note that the default 
between-system-space
is 20\mm, so your paper block is telling lilypond to put the staves very close together.

On the other hand, -padding is non-stretchable space, so when you have a page that is being stretched with a strong force, -padding is not nearly as noticeable as -space.
