When I do the same as you (apart from copying new snippets for beamSettings), I have no issue with missing empty lines. Could it be because of different line ending codes (Windows, Linux, Max OS)? I run on linux. What system do you use? What does git-cl? I do not know that command. I just run git diff to see the differences.
