I believe this appearance is due to the new beam collision avoiding code. This currently works with manual beams - hence the longer stems on your manually beamed notes which do not collide with the accidental. It does not currently work with automatic beams - hence the shorter stems on your 3rd set of notes, and the resulting collision with the natural sign.
