The texinfo docs say that if there is a texinfo.cnf, it's read when the @setfilename command is executed. We don't currently have one, but it seems that fixing this bug would require creating a texinfo.cnf in /tex with the single line \pdfmapfile{=/path/to/lilypond.map} and creating a lilypond.map file (same directory?) as part of configur. I wouldn't know how to start with the configur stuff, but if someone (Werner?) could do so, I'd be happy to test on a fresh doc build.
