I reviewed all of these before posting; I don't believe any of them covers it. The only one which I think is at all related is Issue 22: http://code.google.com/p/lilypond/issues/detail?id=22. And with it was the staff spacing which was being tweaked and the subject of the issue; the fact that it's hitting staff collisions on beamed notes is merely incidental, while this is specifically to do with beamed notes only (as I demonstrated, it's not an issue where there is no beam).
