I don't think this is a bug.
The default dot position is above the staff line. \stemDown sets only the
direction of the stem (as the name suggests). \voiceTwo, on the other
hand, indicates that the music should be set in a voice which is lower than
the other (first) voice on the same staff; such voice has the direction of
everything (stem, dot, slur, articulation) set to down.
Eluze, did you expect that dot would be below the staff line in both cases?
