In the case of LilyPond, I think you can safely install it outside of what the distro provides. All that is needed is included for installing in a single setup file, and it should not give you any problems. I have been installing and uninstalling new versions of LilyPond along with my other software for years now (before I started compiling it by myself). -- Francisco Vila.
