Out of curiosity I have done one more test. I created the db file with a script, containing 10 entries which were deleted before spamd was started. Now adding/deleting entries with spamdb works (no issues up to 200k entries). So it seems the issue is only present when spamd creates the /var/db/spamd itself. I will start spamd with the script made db and will monitor it while it operates with full config again.
