I've seen something very similar a couple of times with ospf6d, but I never reported it as it was over tinc vpn links, and the setup was kind of weird anyway. I ended up working around ospf6d until I get frr/isisd to work. This was after vpn events, when like you the interfaces stayed up but without any end-to-end connectivity.
