If I recall correctly, Windows warns you roughly when it's too late, and your system is at a complete crawl, then suggests you run a "disk cleanup wizard", which I've never actually tried, but theoretically removes .tmp and "rarely used" files.. Cron's an obvious choice, but would definitely be easier if you only had one partition. And were you asking how Windows does it so you know what not to do? :)
