Would you mind testing your scenario with the latest trunk, and closing the
issue if it's fixed? Many improvements were done in the processing of multiple
addons paths, etc.
If it doesn't work, you will need to provide more information on what
you are exactly trying to achieve, what is the directory layout you
have, what your configuration file contains, etc.

Bug description:
[trunk] when using a configuration file for the server the script of update
module list doesn't work.
tests done:
Make a symbolic link to a paste in addons-extra --> the script doesn't see the
new paste
Move a preexisting paste from addons to addons-extra and make a symbolic paste
--> it works
Rename a paste --> the script doesn't see the new paste
