The reason you have this error is because magento stores the id's in sequential order in each referential. When you import two of them they are essentially the same so it cant tell which attribute set belongs to which referential. I have a patch for this in base_sale_multichannels I will paste it here later. Basically the error is only in the generation of the view. Its not a functionality problem.
