You could do what Jean said with a custom transfer checkpoint
or you'd update your pkg repo to have the versions of the binaries
you desire.

Also, would there ever be a need to not-include a file which is tagged in a package, for debugging or development purposes? Would this be considered too corner-case?

This could also be easily done as Jean points out.
