With latest version of Cairo-Dock on bzr and empathy 2.27.92-1ubuntu1~ppa9.04+1 on Jaunty and Metacity the problem is now different ! In fact the window doesn't appear in the taskbar when it's closed (ok) but it appears randomly when I click on the empathy icon in the systray (not ok).
