After a little experimentation it seems that the problem is with the "Notification Area Old" Desktop addon when used as a desklet detached from the dock. If that addon is disabled then this problem does not occur.

Another manifestation of this occurs when switching viewports. The window in the viewport that is switched to does not regain focus. This happens regardless of if the viewport that was switched from has open windows or not. This happens when using cairo-dock and compiz at the same time. It does not happen with metacity.
