Hi, I think it's more a problem with the Window Manager (Compiz), since it is the one which manages the focus of windows. Moreover if you don't experience the problem with Metacity, this is a hint that there is a problem in Compiz's behavior. You could check if there is not a parameter in its configuration that could help (using "ccsm", you may need to install it). Maybe the "steal focus prevention" option, or something relative to the windows stack.
You could also try with another version of Compiz (especially Compiz 0.8 which was stable as a rock).
