For files inside of your /app directory you will occasionally need to update the .htaccess files and the default .php files (i.e. the index.php file in webroot, the css.php file, the vendors.php file). Although those aren't updated too often. You can run a diff on the default previous app directory and the curren default app directory to see if any changes were made.
