For simple apps I have the deployed app as a clone and simply issue a
git pull, or git fetch && git checkout <tag> on the server.

If you don't have git available on your deployed app (or don't want it
to be, or have more interesting build processes) - automate doing the
pulling somewhere else and rsync the differences to the server.
Filezilla really should not form part of your workflow IMO.
