First of all - that's not a bad way to upgrade to the newest version,
in fact I would guess it is the recommended way.

An Internal Server Error can be a pain to figure out.  Does it happen
on all of your requests, or only some?  Can you make a very simple
case where it doesn't give the error?  Does it still happen if you put
your DEBUG level to 2, and to 0?  Are you using any PHP opcode cache
extensions (like Zend optimiser, APC, Turck mmcache etc), if so try
disabling them.
