What you are looking for is, two applications and a single cake installation. This is what is told in the manual. You will need two separate 'APP' directories for two separate 'APPLICATIONS' and a common cake folder. In the two separate app, you have individual webroot directories, which you can modify at your free will without affecting the other app.
