In my opinion, there should only be one instance of the model! You
just have to use it to create many new records!

Use the models create method to ensure that each record is saved as a
new record. See the CakePHP book at:
http://book.cakephp.org/view/75/Saving-Your-Data

So, still in my opinion, you should change your code as follows:

foreach ($new_badges as $new_badge){
   if ($new_badge){
      $UserBadge->create();
      $UserBadge->set('user_id', $check_in["User"]["id"]);
      $UserBadge->set('check_in_id', $check_in["CheckIn"]["id"]);
      $UserBadge->set('badge_id', $new_badge);
      $UserBadge->save();
      $awarded_badges[]=$UserBadge;
      unset($UserBadge);
   }
}

But I may be wrong, that you are not just saving the records (badges)
but that you want to store the entire model in the $awarded_badges
array for every badge?? :)
