Yes, it should be pretty easy to grab the code from github and do an "ant jar" 
to generate the jar/js files. The only thing you should need to do is create a 
local.properties file in the framework directory that points to your android 
sdk. For example:

sdk.dir=/path/to/android/sdk

Yes, it is normal for the .js files to be different for each platform. We are 
working on normalizing them across all platforms but it isn't quite ready yet.

Not sure what version of PhoneGap you downloaded. The most recent zip has 1.3.0.
